How is the random pairing for League matchups done? In particular, if for example the entire Isle had nothing but matchups against each other, what would happen? Redraw? If not, how would the Isle score points, or are they just out of luck? If so, I wonder what (definitely tiny) effect it has on the pairing probabilities...

It's 100% random. Neither clans, nor player identities, are ever taken into account. The exact process I used was to randomly pair the numbers 1 to 25 without duplicating any matchups (by hand, as it was quicker that way). I then randomized the order of league participants and did a find-and-replace for each number and each participating warlock.
As stated in the clan rules, this intentionally creates a variable equilibrium in the Versus Scores. Some months may see a lot of battles, and a lot of shift, between two clans; other months might see none. Obviously, smaller clans are more vulnerable to this effect.
If clan matchups were taken into account, the effect on pairing probabilities and particularly on the fairness of the High Champion title would be less than small.

P.S. It is also true that intra-clan matchups have no possibility of adding to your Clan Score (the one that counts towards the High Clan title). However, they also have no possibility of subtracting from it. This is parallel to the impact of clan size. A large clan will usually have more chances to earn points, but every chance to earn points is also a chance to lose them.

Do the special "bonus" points, e.g. the +3 or -3 from casting six different mindspells, count toward clan score as well?

Yes, all points from matches count for everything. The special rule points aren't really a bonus, so I've been trying to avoid calling them that.
